I liked the idea of Pokemon using the Pokeswapper for an Invasion of the Bodysnatchers-style takeover, so did an alternative Part Two to this one:

Rowan hung from his vine, his leaves spreading instinctively for the hot sun, its golden rays massaging his green and yellow skin. How long had he been here, trapped as a rooted weepinbell by that thing in his body?
Humans passed that remote place from time to time, their large lumbering bodies brushing against his fruit as they navigated the narrow path, granting his dangling head a hypnotic pendulum swing that subdued his human mind for another turn of the sun before he could even muster the energy to scream.
He looked up in a daze. His body stood above him, leering down at him. The weepinbell caressed his fruit with his stolen fingers, then used his limbs to dig a hole beside him in the soft peat. She planted a small, squirming sapling in the ground and patted the dirt down firmly around its roots. The seedling turned to face Rowan, horror twisting its bulbous lips.
The weepinbell dusts the dirt off her human hands and laughs. "Stupid, gullible humans. It was quite easy convincing Professor Coak that the first swap was a success, that you were so delighted about living your Pokemon life out in the wild that you didn't want to swap back yet. And the other townsfolk are very eager to try out the machine after I told them the wonders it can do for human-Pokemon empathy."
She twisted his head around so that he could look along the row of dangling heads. There were dozens.
"Quite the garden I'm cultivating. Who were they, I wonder? Your rivals? Relatives? It doesn't matter. Human by human, Pallet Town is becoming ours. Soon we will have the numbers to force Professor Coak into his own machine. Then you will all be Pokemon. And we will be the masters."
